This study describes comprehensive polling of transcriptionstart and termination sites and analysis of previously unidentifiedfull-length complementary DNAs derived from the mouse genome.We identify the 5' and 3' boundaries of 181,047 transcriptswith extensive variation in transcripts arising from alternativepromoter usage, splicing, and polyadenylation. There are 16,247new mouse protein-coding transcripts, including 5154 encodingpreviously unidentified proteins. Genomic mapping of the transcriptomereveals transcriptional forests, with overlapping transcriptionon both strands, separated by deserts in which few transcriptsare observed. The data provide a comprehensive platform forthe comparative analysis of mammalian transcriptional regulationin differentiation and development.
